What is your idea of a funky noise?
I had a similar issue to Bazza84 after a rear diff and gearbox rebuild. I had the clutch changed while the box was out to an aftermarket clutch.
I have/had 3 issues with it
1. Knock on take off. Faster I took of the worse it seamed especially uphills.
2. Vibration through all gears especially under load (Still there when I get to drive it)
3. A whine/Squeal/Grind Noise. This is a bearing.
Fixes.
1. I found that the centre bracket of the tail shaft had been remounted to the cross member about 10mm further back then its original location. Loosened the bolt pushed it forward to original location and no more knock.
2. Nothing yet. Been putting up with it for the last 2 years. I have an idea this may be the brand of clutch itself. As I've spoken with a mechanic a few months back and he had the same symptoms with another hilux. Changed the clutch to a new and different brand and vibrations gone.
3. This issues was one that started about 6 months after I had my clutch replaced. I took it back to the mechanic that installed it and he dropped the gearbox out and replaced the spigot bearing (aka pilot bearing) this is a bearing in the centre of the flywheel to accept the input shaft off the gearbox. Once replaced it was great again for another 6 or so months I now have this same issues it comes and goes (when I drive the hilux long story). I've now seen a different mechanic and as the noise comes and goes he's not 100% without dropping the gearbox back out but thinks it's 1 of 3 bearings the Spigot Bearing again the thrust bearing or the front input bearing on the gearbox itself.
